The "makeup" is both the Kabuki face paint that Izumiko wears and the reconciliation with Miyuki after he tries to put distance between them because of his father issues. Also, we find out that the goddess doesn't want to be embodied, because it will doom humanity.
Note that this time I caught John Burgmeier's name as head writer, and there's definitely a Tohru/Kyo vibe with Izumiko/Mikuki at times, although they're both milder characters. (Burgmeier dubbed Shigure and was head writer on Fruits Basket.)
